Use the File > Close command to close the active worksheet and its associated algebra and plot windows.

If the worksheet has been changed since it was last saved, you will be prompted to save the changes as a dfw or mth file before the worksheet is closed.  Also saved in the file are the current Derive state variable settings (e.g. the precision, notation, radix base, etc.).  For more details see Using and Saving State VariablesUsing_and_Saving_State_Variables.

When an algebra window is closed, the window size, position, background color, etc. are automatically saved in the DERIVE initialization fileDerive_Initialization_File  to be used when subsequent algebra windows are created.
